So there's actually a good reason other than making them suffer the equivalent of drowning. When animals die stressed their meat actually gets stinkier and tougher so fish are put down as painlessly and quickly as possible when they're taken out of water to be prepared as food. This often comes in the form of either freezing or a cut or spike directly to the brain.
