Well both of them have the same story line. The only difference is that the Level Up Edition has some of the scenes, from the OG Gameboys, reshot for better viewing experience.
You can decide which one to watch based on this info :))

You can call it a bittersweet ending. The ending is set up in a way that it acts as a perfect segue for the third season (which I hope comes out soon!!)
