Halfway thru this drama, after Ep 10, I think... (spoiler below)
Master Amin is a leader or important person in charge of the education of some kind of secret organization. The graduates from Gen1 to 5 are its members with important positions in the society for the organization's benefits and they also financially and socially support the school. Run is the only one who rebelled. His gene must be so good that he isn't affected by the mind-controlling treatments. Alien, perhaps... (Midnight Museum, lol).
The organization carefully selected single/lone children from rich and dysfunctional families and they're also loners, so if something bad happens the kids can be made disappear since they don't have anyone who will look for them. Or in the case of the twins, both are sent to Home School. As for Run and Rin, the cult didn't know at first that he has a sister, because of their family event.
Even with the scholarships, those are not random. They picked Maki because she's an orphan, and Tibet because his mom is sick. They probably killed his mom, too, since she was the only sane parent out of the rest.
All teachings are for the organization's benefit. The harsh punishments are mind-controlling 'therapies' similar to ECT or nanotechnology, like what happened to Hugo and Jingjai. That's why probably romance is prohibited, so they can be controlled individually.
I think the plot is going forward to the rebellion of the Masters. Master Dilak must be given that 'therapy' probably led Master Praephon to influence others and become a catalyst to help set free Run and Gen6. We know some masters are already restless.
They choose Tibet to be the successor of Master Amin, probably not only because he's grief-stricken by his mom's death (his mind can be easily manipulated), his influence on Maki (who questions the school system and also Run's sister), also to Nai and White (as those four seem to be the important students of GEN6).

There was a business dispute in the past between Guan Heng Wei's grandpa and Liang Jing Cen's grandpa causing Guan's family misfortune. Heng Wei wants to avenge his family with the help of his best friend Wei Yu Quan. Since there is an office rumor that Heng Wei is gay, he uses it to his advantage to avoid his grandma matchmaking him. When he sees Jing Cen's physique and behavior can pass as a man he makes her cut her hair to be a guy and becomes his gay lover.
Also, Heng Wei is behind the purchase of the Liang family bakery, but he makes Yu Quan the fake owner/landlord, hence the alternative drama title 'Ghost CEO'.
I don't think the sisters and their parents will be happy when they find out about the act of revenge, despite the growing romance. Especially Jing Fan (Jing Cen's sister) is a tough lawyer. Also, not sure how Grandma Guan will react when she knows her grandson's lover's grandpa is the cause of the fall of her family.
With that many 40 episodes of 1 hour each, any dramatic plot can happen.

If you want to see more of Song Yan Fei's dramas I recommend Cross Fire and Where the Lost Ones Go. I watched both and they're great. She played completely different types of characters there. Cross Fire focuses more on friendship/teamwork between gamers and she played a nerdy girl. Where the Lost Ones Go is a melodrama. Her chemistry with her costars in both dramas is very good too.

The first couple: Than is such a tragic character and Meena is a liar and an opportunist. The second couple Arthit is spoiled and despicable and Cathy is just plain stupid and blinded by love. The third couple Alan and Khaotung is just pure and cute youth romance I can't help rooting for them.
