Because he has half of the flute, time is stopping for everyone EXCEPT him (and Lee Lim). That's why he sometimes leaves or arrives places unexpectedly. Because he can move and no one else can. So the rest of the world is a few seconds behind him, though that time difference is expanding exponentially every time it happens.
The flower scene, I am not 100% certain, but I think that particular Lee Gon is from the future. He was wearing the shirt that in Taeul's present isn't finished yet, and he referenced a promise he hasn't (that I've noticed) made. Something even weirder must happen with the flow of time in the upcoming episodes...
