It is really hard to decide... in korea MDBC is popular, but internationally ML is more.. it is all about your preference.
MDBC is not that deep. it is a bit light and heartwarming, while Moon Lovers is more mature and serious.

The first crown prince Tae died in the war.. he was mentioned at first briefly.. the crown prince currently is the 2nd .. and then you are correct with Yo & So... I think they can't mention all the sons Taejo had..so they only mention the important ones

For me I don't want him to know because it will feel like he is tormenting her.. making her feel guilty she did not tell him yet he knows..

I just checked, the writer of the web novel seems merely inspired.. Since the crown prince here is 19.. and in the original story, he should've been married with a 2yrs old son at this time.. but we still don't know the writer's ending.. wish it can change..

they are not negative.. it is how you interpret them.. if you like dramas that rise new conflict in each ep without solving the main one.. then it means you will be interested.. but it appears most people find it frustrating.. but then something special keeps you anticipating each ep of this drama.. It is a bit ironic XD

Is this drama episodic as in is there every week a new case? Or is there 1 storyline?
They encounter many cases.. They take approximately two episodes for one case..

most of them are connected to the main case and there are few which are irrelevant.

I really needed to watch something light after this. This drama leaves you curious about the characters even after it ends. The cast did a great job engaging us in the characters' lives =D
