The alpha is not pregnant yet. Alpha needs to be marked by enigma so that he would be able to GET pregnat in the first place(because he is not an omega). After the marking they will later do it for the second time while Shaoyou thinks that Hua Yong is alpha too (that's when he gets pregnant). Atleast that is how it happened in the novel.
