Yeah, that's exactly what bothered me. It was all just about the soul. That mean, if fate decided that Naksu and Yul should be together, the their souls would have fell in love. It bothered me that it was nothing about the characters decisions and feelings. It was just destiny that brought them together.

From my perspective, it's like he fell in love with another woman coz he believed that Naksu is gone. It didn't even cross his mind that Jin Bu Yeon might be Naksu until the very end. If it was just different appearance, I wouldn't have minded it but, the current Cho Yeong's personality is different from the Mu Doek he had known earlier. So, to me, it's like he fell in love with a completely different person.
