I understand what you mean, but he clearly does know if something is wrong in his perception, and was only asking, "So, I'm not crazy", since no one else believes him, but Fl did. I feel like the story has either a 50 50 chance of whether he knows Fl is a girl or not. We can't fully guarantee on one side. Personally, I thought it would be more fun if he knew she was a girl all along, but hired her since her capabilites are amazing, as he said in the first ep, someone strong not just smart. And then he gets angry when he finds out about her purpose of working in the first place.
Again, it is my opinion. Either way, the drama turns, it is still good!
