It seems possible that FX just misjudged YBY too. To me, YBY stabbing FX seems quite in-line with his character.
FX seems to think that YBY will follow him because of gratefulness and it makes sense from FX's point of view.... everybody else listens to what he says and are swayed by his words. Even his supposed enemies in Qi found him useful and persuasive. But it seems possible that YBY was never persuaded. YBY is lawful neutral, he only listens to orders from CPP and his superiors at the overwatch council. That's why him and FX had so many arguments, YBY does things by the book and doesn't believe in rocking the boat. He's also previously argued that stability is paramount, that was his whole motivation for pushing FX to figure out who was embezzling funds that could be used for a rebellion.
So think about the situation from YBY's point of view. FX just told him the previous day he fully plans on fighting the second prince tooth and nail, which could fundamentally imbalance the country. Who knows how many people would get caught in the crossfire? And for what? FX's own pride and sense of justice? Why would YBY want to support that? You could argue that FX is the heir to the overwatch council and also a secret prince, so in some ways he is YBY's superior but YBY doesn't know any of that. He just sees an upstart his own age trying to stir up trouble by fighting a royal prince. The easiest way to keep the country stable is just to get rid of FX, so he does.
Sure, one could argue that YBY should be grateful/loyal to FX for saving his life, but that's just not the kind of person he is. He places his country above himself and in his mind, FX has become a danger to the country.

From what I understand, the divisions are equal but have different responsibilities. First division is responsible for operations inside the capital, fourth is responsible poisoning? Can't remember how the rest of numbers go, but there's one responsible for assassinations (led by Shadow), one responsible for intelligence gathering, one responsible for operations outside the capital, etc. I don't think there is any ranking among the leaders of the divisions, they all report to Cheng Ping Ping.
