I agree with you. The second lead is almost never the perfect pairing and though they may have good times, as in IU's first choice in Scarlet Ryeo, there is a reason why he does not end up as the main lead. Only in one drama, Jealousy Incarnate, wherein even the female lead was torn between the two men, I did not like her final choice. Not because of lack of chemistry but because the other lead was genuinely the better man. Actually, Boys over Flowers would be another in which SLS is understandable.
