As much as I agree with you in some points I disagree in others. Critical thinking about fiction is obviously valid, but it doesn't make any trope 'bad', you see, a film, a song, a painting, and books are forms of art, and I also thinks that every form of art is political in some way, nevertheless, not all people see art as something we must put our personal beliefs in, you can hate a genre, or think whatever about mislabeling, it won't really change the fact that some people enjoy it as what it is, without any further notion of it affecting real life society problems and it doesn't make it a bad genre just because you don't like it, of course you can take it seriously but at the end of the day is just fiction. There are a lot of BLs out there that are not omegaverse and still have a lot of damaging stereotypes on gay people labeling them as top/bottom making it seem as the bottom will always be a weak little thing that needs to be protected (reminds me of something...).
I also sometimes think about how omegaverse reflects real life dynamics on how women and men are perceived, that's how I determinate which story I like and which I don't, not all omegaverse stories are about an omega getting pregnant.
I believe you can watch something with and without critical thinking. Art is to believe, movies are made for you to believe in that world, so you can experience all the bad and good stuff it has. It's fantasy in the purest sense of the word.
