How Royal Mother-Son relationship can become bad: When an Emperor dies with his heir still a child or dies without a heir/crown prince, the court may have selected a next in line child to succeed as emperor and also appoint either a minister or the empress (dead king's wife) to be the regent/advisor to the child emperor. So, when the child emperor grows up and reaching of age, the appointed Regent (Empress Dowager or Minister) who has been managing behind the emperor will have to step down.
From what i see in Ep 2, i guess the Empress Dowager doesn't want to lose her power / control in court...
