1. JT woke up only after SW climbed up, noticed him gone, looked up and saw that he had climbed onto his own bed. His expression was that of separation anxiety. 2. JT was awake the whole time and felt SW drawing close to almost-kiss him. He played dead, and opened his eyes only after SW climbed onto his own bed. His expression was that of conflict because of his past, and the realization that their relationship had progressed to this point.
I am more inclined to go with (1), because in the earlier scene, we can see he has gotten very comfortable sleeping on the same bed as SW. He also expressed dismay (though he refused to say it ) when SW suggested it was time for him to return to his own bed. Also, this sets the scene for the next episode where SW will continue to distance himself from JT.

Oh yes, there is no other way to read that but the death stare of a jealous lover. JT's stoicism continues to really melt away this episode. And he is so comfortable being in the same bed as SW now. Did you see his face when SW said he wanted to move back up?

As much as I appreciate how they took the time to tell the story, and develop the characters, I did kind of wish they finished the novel within 1 season, like "Unknown" (although even for that show, the last two episodes felt a bit rushed)

I am also guessing again, but I think he ran to: 1. Mostly cover up his lie (he didn't want SW to know that he spent the day holed up in the dorm preparing study notes/material for SW) 2. He was afraid SW would fall down / trip and hurt himself

I like your point about flashback within a flashback. Then again, since the series started with SW's narration of the past, it also feels weird we are seeing scenes that he had completely no knowledge about.
I just don't find it feasible that the teachers haven't figured out their couple status at this point. We'd have to assume that it had been 2 to 3 years since they met, since Lin Bei was only year 2 uni back then. So in 2 to 3 years, they haven't figured out their relationship, and yet Lin Bei followed Zhao Xi back to open a cafe in his hometown, and it never occured to Zhao Xi to ask why?
