I think a "weird" ending would be more accurate. It's supposedly a good one, but it feels really unsatisfying to watch. I don't want to spoil too much but let's just say the characters' decision making leading to that ending doesn't make a lot of sense.

My point wasn't that stories like that don't have a place in culture, but that gay characters are almost always tragic, and as a gay man, I think I'm entitled to say I'm sick of this trope and would like to see a more diverse representation of gay characters.
But if you saw the episode you'd realize that the love interest doesn't allow the rest of the class call him names…

If that was a real-life situation, Kiyoi's behavior would have been a major red flag. Abusers remain abusive and it never gets better unless they go through a healing process which can't be done while in the relationship. Such an improvement like you said would happen (based on the manga I assume?) is unlikely to actually happen in a real-life relationship which starts like this.
It's just sad to me that a lot of BLs perpetuate this wrong notion of how gay relationships should look like, and some closeted, inexperienced or even just shy guys might actually believe that this kind of behavior is granted. It's not, and if you or anyone close to you start seeing a guy who behaves like this - my advice would be to stop before it gets problematic.
I hate this bullying plot line, and honestly, it was never cool to begin with (why would anyone want to start a relationship with an abusive piece of sh*t?) so I don't get why it has become a common trope in BLs.

Sadly, it's a known trope in LGBT cinema. In the West it got better during the last decade (see the difference for example between Brokeback Mountain, 2005 and God's Own Country, 2017. Somewhat similar storyline and settings, completely different ending). I guess it is due to the changing public consensus and LGBT people being more vocal & proud of it. How many openly gay Japanese, Korean or Taiwanese celebs are there? and I'm not even talking about non-democratic countries such as China.
