It happens a lot. Your chemistry is determined by your comfort level with your costars and, like it or not, your comfort level depends on your upbringing. That's why in most asian dramas people of same sex have better chemistry with each other, than their love interests, because asians are generally socially conservative and growing up we don't really mix with people of opposite gender all that much.

But if you were, say, raised with sisters/girl cousins, or if you were close with your mom/grandma growing up, then you would naturally be more comfortable around women. Hence, better chemistry.

Like, ML is from a conservative family, so they expect their boys to get married to women and have children, and having a gay lover will kinda derail that plan. Or maybe he was just taking a piss (just being annoying) because why not?

This is sorta how I imagine the conversation would have gone:
ML/Seme (sleepover at his cousin's house): I am gonna run away with my boyfriend
Cousin: are u outta your mind? where are u going? who is even this guy?
ML: he is my junior. we love each other. I'm gonna wait for him at the station.
Cousin: don't be stupid. that guy probably wont even show up

Few days later, they find out MC suddenly transferred schools and moved away.

There was no romantic rival. The guys were boyfriends/lovers in school who were scared of how their families would react, so they made a pact to run away together (as dumb kids do). The "love rival" is seme's cousin who found them out, but instead of talking sense into them, he sent a picture of ML in bed (at his house) to MC, and said that ML was a playboy who had made a bet to seduce the MC, so they would break up and forget this eloping nonsense. MC got upset and didn't show up at the station where ML was waiting for him. Basically, it's just dumb kids being idiots and doing stupid things. ML is from a rich family, and MC is from a poor family, so it might have played a part in why cousin wanted to break them up. It's not fully explained.

Then, MC's parents decided to move away for other/different reasons, and they all left before the misunderstandings could be cleared. ML's mom also remarried, and he got adopted by his new stepfather and moved away as well, hence the new surname.

So, MC spent all these years thinking that ML had tricked him (that he was a playboy who broke his heart) and then left him alone, while ML spent all his time thinking MC broke his heart (because he never showed up at the station) and left him alone. ML probably found out about the cousin playing a part when they grew up, but it's not exactly addressed either.

Basically, the half reason for misunderstandings was them being dumb kids, other was things beyond their control. Like even if they never had any issues, if their parents had moved away they would have broken up anyway. Mobiles weren't exactly a thing back then and when u factor in things like colleges and exams and careers and adjusting to a new place etc, it's easy to lose contact with old friends.

Final thoughts, the last 2 eps are nonsense and unnecessary. I end my rewatches at ep 4. They made-up, had sex and done. The End. The final 2 ep never happened.

Also, it might be a power move in the US but child marriage, for the of marriage, is an absolute reality in many cultures. Young women are easier to groom and control, not just sexually but also socially. They are taught from a very young age that they should live and die by their husband and his family, and that's how they grow up. It's true even in modern times.
