No, it’s not that they think it was BY all along. It’s just they want BY period.. They were blinded by “powerful priestess” as described her to be or maybe because she was originally portrayed by JSM.. It is the other way around.. Naksu has been the FL and now looks like they are making a twist by making it seem like it is actually BY.. but the soul that has been there, the one who helped JU reached his full potential and the one helped him heal and gave him will to live again is Naksu.. They maybe able to revive it using the ice stone but at JU’s expense. And this is only if JU will find out Naksu is inside BY’s body and is in danger of being killed.. And this is only possible if one of those people who knew about it will let JU know..

So, I think this is where Master’s lee’s statement comes in to place. there is is difference on which shld come first, memory vs. Divine power. Although not sure how she can overpower when if the soul is too strong and the body could not stand it, body and soul will clash..

It has been so good until until they show us hint that the real JBY is alive and will kick out/kill Naksu, take over her body again and live happily with JU.. She used Naksu to regain her powers and make JU fall in love with her without knowing it was Naksu all along. Looks like JU is not going to find out and they will let her die without letting JU know..

Come to think of it, now I remember in an interview LJY and GYJ said there was a scene where they were both very emotional and could not stop crying even after the take was over. This could be the scene where Naksu finally has to die.. I wouldn’t mind just as long as JU is aware that she has been there.. Not just kill her off without him knowing about her existence at all..

I think the issue is that the story is leading to JU not finding out Naksu has been there all along.. And here he is falling inlove with BY not knowing she’s actually Naksu, then in the end, they will kill off Naksu without JU knowing about Naksu’s existence at all. I still enjoy it just because I like the characters. And it is fine with me if one or two of them die in the end, just at least let them know they have been there for each other all along..
