She has to write a confession letter and then commit suicide in order to exonerate her son, so that he has a chance to become crown prince and emperor. Otherwise, if he is seen as having any involvement in the crimes, then he would be considered unfit to rule.
Li Ming tried so hard all his life to be a good Emperor, but failed miserably because he has no idea what justice is, and that's why he doesn't understand Li Rong at all. All he sees is aristocracy vs commoners, so he is blind to good vs evil, to the point where he doesn't want to punish Consort Ru for her crimes just because she's a commoner. (Very much quasi-Marxist, if you ask me.) By taking down Consort Ru, Li Rong therefore has to be siding with the aristocracy (even though she also took down two of their families). Li Rong's noble dream of equality for all, and the way she enforces the law equally for everyone, regardless of their social status, must be a completely foreign concept to him. He can't even begin to imagine how much better a ruler she would be than him.

It's probably not uncommon for insecure men who can't handle a woman who's much more powerful and attractive than him, to fantasize about her falling from grace and having to grovel at his feet.
His idea of "protecting" both the FL and his family is to try to remove her, her brother, and her husband from power. He thinks that if her brother doesn't get the throne, his family won't be killed. And if she and her current husband are powerless, she would be forced to rely on him instead. Basically he's delusional and digging his own grave, but he will be a very annoying villain in the meantime.
Um what? It's true that SRQ doesn't care about commoners, and is only using them for political purposes. But the whole reason why LR is fighting for power is so that one day commoners can have equality and justice.

I don't see how you could possibly think that, unless you weren't paying attention. She obviously cares about PWX a lot; she's just afraid to show it. Whenever someone tries to hurt him, she starts to make the revenge personal.
