People are always afraid of the unknown or someone who's not like them. The girl could see living beings as energy from birth while blind, it was shown. And that's about it. So she was unnerving to dumb village bumpkins, doesn't mean she was evil.
Also, if she was so smart why was she living as a pauper in the village? I think when she got fished out of the lake she lost her memory. That's why she kept living with some grandma, instead of looking for a way to contact her real family.

And Jin clan women don't take prominent husbands for their first daughters, especially first sons who must inherit their clan's positions. From what we’ve seen she was only helping all along, but she may have been the cause for her powers being blocked, intentionally or not. Other than that, Naksu is also a woman, not just an assassin, and a lonely one to boot. Her humbling experiences in a weak body and connection to Uk changed her gradually. And she has different goals now, aligned with his. Also, she is a tsundere, she always plays hot and cold. She never behaved out of character like it was in Mr. Queen, where two souls were fighting for control. Bu-Yeon has nothing to with her character development aside from lending a body.

So he's just a villain as much as her. 2) And he couldn't have been soul shifted further than 10 years back, when the villains got the ice stone. Both Jin sisters are much older. 3) He wasn't soul shifted, period. Gwigu didn't detect him as soul shifter.
