Baek-ho has been presented as a straight arrow - logical and by the book, not in any way crooked. It was clearly stated that the CEO "asked him a favour" rather than it being a direct command, which even within the cultural context means he was not someone to order around. And from the way he relates to the top brass, he's not under the same pressure to obey without question like a regular employee. "I did as I was asked" might work for Ki-se because he's as bent as it gets but not for Baek-ho.
His character is so well-developed that this deviation, even from six years ago presents a conundrum. Was he capable of this much cruelty and has become a better person over the past six years? Was he still capable of this much cruelty in the present but has become a better person after meeting the FL and the Potato Lab team? Or was he unaware six years that he was meting out such cruelty to an innocent person.
First option - kinda dud because we didn't get to see him grow as a person for six years. Second option - not great because it's kinda late in the game to show us this terrible side of him and expect us to believe he's changed that much in less that three months. Third option - most likely in my opinion and what I hope is revealed before the drama ends.

Responsibility ultimately lies with him imo. He could have stopped it. It might mean losing the opportunity to marry into the top brass' family. For the others, she was a stranger. She was his lover and teammate. He chose himself over her. Who pulled the trigger is secondary. If we take this complex situation and simplify it, the buck stops at his table.
Park Ki-se is still scum. Don't know where he gets off making demands of Baek-ho. Where was this conscience six years ago? Because he knew what was being done to Mi-kyung.
As for Baek-ho, I think there's a layer to the narrative that's missing - what exactly his superior told him about Mi-kyung, something that made him justify his actions (and even then...). If he knew the true situation and still did what he did, then the writers have ruined this character. There's a level of evil you have to be ruin an innocent person's life that way.

And Park Ki-se could have protected her if he wanted to. He could have confessed to his wife-to-be and clarified the situation but he chose himself and watched as her life turned into a living hell. Like he watched her suffer and did nothing. A woman he'd loved and been in a relationship with for years. A woman he'd been on the same team with and was friends with. His family knew and loved her. There's no shifting the blame anywhere else but on him. He could have stopped it.

Her grudge against him and the company is justified 100%. Too bad the ML had to take the heat for the company in the first few episodes.
To the ML firing her, it makes sense. On paper, she's deadweight. Everything she does can be done by the researchers. She goes above and beyond but doesn't have the professional qualifications. Plus it's a takeover. Corporate doesn't care about heart. And the ML is corporate at its finest. The FL understands why it has to be her which is why she was trying to find a way to show she's indispensable and why she has accepted the inevitable.

She's petty, childish and gets angry easily. She also stands up for herself and others. She has a loving relationship with her brother and best friend and father. She suffered heartbreak and unfair treatment at her last workplace and is rightfully mad at everything that concerns her ex and the company. She apologises when she's wrong and does her best to right things. She's dependable at work. I don't know how all that is distilled into annoying and pitiful. Maybe if you put aside a little of your bias the character might grow on you. If you can't you're just going to hate her more and waste your time.

Nobody is putting money, time and effort just to adapt a piece of work and make "change for the sake of change". I believe a lot of thought goes into this things. Adaptations are artistic creations in their own right rather than mere translations from one medium to another. Does it capture the essence of the original while working well in the new medium? That's the question to ask.
One thing you haven't said but that I agree with completely is the right of fans of the original work to have an emotional connection to it and want to see all the little details which means major and minor changes feel like they're taking away what made the original work special. They have the right to get mad.
I just find it hard to judge an adaptation mainly by faithfulness to the OG. And maybe MDL is not the best platform to have these kinds of discussions because people here are really passionate about what they like so I could just be hitting my head against a wall.
ps: I read and loved Heesu in Class 2 and I've been looking forward to the drama. I'm excited to see the characters and plot come to life and curious to see what they've done with the story. If they fuck it up and it sucks, best believe I will be loud af with my displeasure. And vice versa.

Here's the thing: adaptions don't have to stick to the original to the letter. It's been adapted for a different format and parts of the story will change. That's just facts. To be fair, I understand wanting to see a story you love come to life exactly the same but that's not going to happen so why not embrace change and enjoy it? Also, words mean things. It's just ep 1 and we've barely seen/know who the straight couple is and someone is already complaining about the lack of chemistry between them. That's what I mean by ridiculous nit-picking. Why does one have to read a novel to understand a drama adaptation? If the drama isn't answering at least some of the questions three episodes in, how is it the fault of the person watching and not the creators? And if we're being pedantic, vampires should not be able to walk around in the sun without any consequence whatsoever. In most popular well-written show/movie where they break that, there's an explanation. This drama doesn't even bother.
