if we go by your logic then we know why the dude in LR was evil too, he wanted to kill people, and his character was the driving force behind the plot.
about the time travel stuff, it's been a while since I've seen the drama so I can't for sure say you're right or wrong but from what I remember FL found loopholes in the time-pause thing.
on a side note: this is a rom-com, the time-travel exists as a metaphor for the hands of fate that wants to bring these two destined lovers together, it's not meant to be that deep.
But if we want to deep it, time-travel in every from of media that has ever been written has loop-holes and plot-holes, look at Avengers endgame, it made almost $3 billion but it's time-travel is full of plot holes.

as far as the villain goes; why is there a need for an explanation? sometimes people are just sick in the head, or they're just evil for the sake of being evil, I personally enjoy it more when a drama focuses on the main couple rather than waste time on a villain and try to justify their wickedness. Sauron was evil as fuck and we didn't get any explanation for his evilness, and LOTR has been acclaimed as a timeless classic.

It's also quite moronic to do cuz the original author has obviously spent a lot of time trying to make sense of their plot, so changing it willy-nilly is obviously gonna result in plot-holes, then there is the fact that they are adapting a popular piece of writing, obviously there is a reason for that popularity, it doesn't just fall out of the sky, so changing the plot is again obviously going to damage it.

not much of a misunderstanding but FL did lie to ML and he becomes distant and tries to "find himself" after that for a couple of episodes, he also goes back to his original world for a while too and FL is sad without him.
don't remember which episode they got together, I don't keep track of stuff like that but it felt late.
just finished it, and it was good until about episode 19 maybe, cuz it was around that time I lost complete interest, they tried too hard to make sense and justify the whole fairy wish thing, I think it would have been better if he never went back to his world and the fairy wish thing was just a one time thing with the explanation being; it's magic, just roll with it.
This started great but it dropped the ball towards the end, it kept trying to preach that all these labor issues could be fixed using the law, but then they ended up needing a literal god's help, so the message of the drama kind of fell apart there.

PS:If you're going to watch this thinking it's a rom-com then dont, it doesn't have much romance and chemistry and it lacks the comedy, it's more of a sad boring slice of life with the worst kdrama cliché's all jammed into one boring drama.
