It's because the ML is alive and he can't kill him because of the money.
If his puppet Ildo gets the company, and they later discover the identity of ML, Yeom knew Ildo will no longer be under his control and he'll lose the company to the ML + the money.
So, he started planning. He jumped into the marriage plan to ensure that Ildo and the ML won't get the company even if they later found the truth.
At this point, his puppet is useless for him. His son is better than him. It was his son who planned the marriage. Yeom practically did nothing, the ML handed the company to him.
For Yeom, "you can have my money but you'll never have the company".

There were two photos. The first photo, all of them were facing the camera. In the second photo, ML's father (who is the Stepfather of FL) was looking at ML's mother.
That was the first clue pointing to his identity. He was already suspecting her son to be his.
Then in E11, they continued that flashback. On that same day, Ildo followed them. It also happened to be the same day FL's mother told him "I wish they're all dead". Ironically, it was also the day that Yeom planned to kill the three of them.
1. Yeom wants the FL's bio dad dead because he probably was fighting him, re: company 2. Yeom wants the ML's mom and him dead because his puppet, Ildo, is losing his focus.
Yeom gave Ildo, through the truck driver, a fake DEA test result. He got angry. His best friend cheated on him + The love of his life cheated on him = kill them all.
Perfect manipulation.
Well, until they learned in E12 that the kid is actually DJ. Except for Yeom, he always knew, maybe not in beginning but he was able to piece together everything before anyone else did.

Also, Yeom in E11 confirmed it too when he said, after ML left, "he better be better than his father". The only useless underling close to him is Ildo. So, that's the "father" he was reffering to. He always knew ML is his son.
Third, E11 flashback, he showed a fake DNA to Ildo. As I explained above, it was to ensure his underling will kill them. He manipulated his emotions by making him believe the love of his life cheated on him.

The FL's mother was too happy her crush now wants to marry her, but she had no idea it was all planned. 11. FL's mother probably thought to use her knowledge that he killed 3 people because she told him her wish. In reality, he never planned so, he was just following them. But Mr. Manipulator's plae coincided.

In the photo scene, Mr. stepfather was looking at his friend while carrying the kid. He knew the kid is his son but cannot reveal it for some reason, probably because he knew his benefactor, Mr. manipulator, will kill them.
Unfortunately for him, Mr. Manipulator was already pissed at him because he's losing focus and already planned on killing them.
To ensure he'll do the job, the truck driver showed him a fake DNA result. It confused him. It angered him. And it gave him a reason to just kill them all "out of revenge". Then he was forced to marry FL's mother who happens to have a crush on him but he never liked her, the one he likes is the ML's mother.
Also, Mr. Manipulator said after the fish scene, "he better be better than his father". He aed his wife are the only ones who know who ML's real father is. And the only one that is starting to be useless for Mr. Manipulator is Mr. Stepfather. So, the "father" he was talking about was him.

Meanwhile, the FL's mother is so jealous she told her true love, the stepfather, that she wish her husband, the kid, and mother, are all dead.
And then the old guy manipulator comes into the picture with intent to actually kill them. Probably because Mr. Stepfather is losing his focus. So, he killed them. But to ensure stepfather never loses focus again, he showed him a fake DNA test.
It made him angry and gave him a reason to kill the kid too.
Then the FL's mother found out. The old guy manipulator forced his puppet to marry the FL's mother and create a story about sohe has been in love with her ever since but FL's father got to her first.
Mr. Stepfather still doesn't know that the ML is his bio son and they're all being played by the old guy manipulator. No one does.
Remember the manipulator said, "he needs to be better than his father". That father he is talking about is no other that Mr. Stepfather, who he cannot control properly. While the ML created the best scenario for him to get the company of the FL's grandfather without the ML realizing he's actually helping him.
In short, ML's father is Mr. Stepfather. The FL and ML are not related.
