This show is very boring, barely anything happens. I'm considering dropping it. And I don't care about sob stories for the sake of showing sob stories, or veeery slow "healing" stories. There are far more interesting and emotion inducing shows out there that did it right, Tomorrow, for example.
ML here is a very annoying emo tsundere - so dark and edgy, always acts annoyed at everything, like a lazy teenager who's mom asked him to do the chores, but secretly wants people to notice him. Yea, his life was shitty, but his aimlessness and self pity is getting on my nerves. His actor is wasted on this show. I feel kinda sorry for FL, her love prospects are either him or that wooden stick-in-the-mud doctor.
And his female counterpart that plays his self proclaimed girlfriend is even worse. I'm so pretty, but I hate it, I'm suicidial and want to die, but I gotta work for the mafia. Why? Just die already and don't drag ML into this.

It's certainly possible, she may even go inside Naksu's body for role reversal twist 🙄. Or she may go to some new unrelated body, So-i's, for example, lol. Dunno if it would solve anything though, because that would make her a soul shifter. Even Naksu, if she returns to her og body somehow, will still be a soul shifter, because that's what happened to Jang Kang and Gil Ju.
I've noticed it now as well. Dunno if it's good news for tightness of the plot though, because it may be the writers couldn't help themselves again with filler and love polygons. Also, 12 episodes nowadays is a new format for a full season for quite a lot of dramas.

Yes, they wanted to return Naksu to her og body for narrative reasons, actress choice has nothing to do with it. One could argue that JSM did too good of a job and charmed the audience so much that nobody cares or wants Naksu to return to her og body now. However, if she did a poor job this show would have flopped in the first 20 episodes. There's no middle ground here. And clearly that's not something showrunners wanted either, since they ditched the initially chosen actress for having subpar skills for this role.

However, JSM has nothing to do with it, she did her part as per the contract terms and that's it. This plot twist was planned from the start, after all. I'd love to see her in part 2 for the reasons you've mentioned and it will be awkward seeing FL in another body, but it remains to be seen whether it will be the cause of a flop.
