I think Sean might feel betrayed because White didnt come, and didnt give an explanation.
And check his conflicted face when Sean did his confession (before the window flashback), he knows this is gonna hurt him. But he is obviously of the mindset that he has to do it regardless.
I think he figured that by doing this, if White came to Sean, there would be nothing to salvage. Sean has major trust issues, so the fact that he had let down that many guards for White told Black that it was gonna take a lot to get them away from each other. Especially since Sean kept saying he didn't understand and pulled Black back when he was trying to leave.
As for why? He's extremely protective of White. We saw it in the flashbacks. And he wants White as far away from all of this danger as possible. So by cutting off the ties he's developed - he's hoping that it eliminates the reasons for White to come back. And it's not like he holds any fondness for Sean, if anything - he might be absolutely livid at Sean for getting close to his brother (in the book, Black had a raging brother complex). Perhaps he's also mad that Sean couldn't tell the difference between the two of them (he after all made no attempt whatsoever to seem like White, despite knowing that White and Sean were close - he was even smoking when Sean pulled up).
I can't wait for Black to come to terms with how strong White's values and commitments are. He's not the same kid he used to have to protect on the school playground.

But remember, unless they find a way to sever their connection - Black dying might very well kill White, or near abouts. And White beating up Black is so far out of character, and also plot wise unlikely - Black kicked White's ass, even though he's not fully recovered.
And I'm lowkey disappointed in Sean right now. Even if he couldn't tell the difference between them quickly (because afterall, he doesn't know if White and Black had been switching or whatnot), I thought he was putting forward tests to be able to tell. The rope marks on the wrist. The button. The promise. The secret location. The "do you like to kiss with your eyes open or closed" (which by the way, Sean did seem to catch on to being a lie at the end of that flashback - did you see that eyebrow twitch, it screamed "gotcha"). Black was even smoking when Sean pulled up - which White always adamantly rejected.
There's a theory going around that Black might not just be mad that Sean is tying White to this dangerous mess, but also because Sean can't tell the difference between the two of them.

And you bring up an excellent point about not being able to tell - it could very well be part of it actually. He wasn't trying to act like White at all - despite knowing that White and Sean had gotten intimately close.
